A: The gene annotation has been provided by MIPS PlantsDB.

Q: What is the genetic precision of POPSEQ.
A: The precision is between 1 and 3 cM.

Q: What are the criteria to visualise an overlap between two BACs?
A: The BACs should have a high scoring pair with at least 5,000 bp alignment length and 99.8% identity. They should not be more than 5 cM apart from each other. BACs on different FPCs should be anchored genetically and their genetic positions should be within 5 cM. Furthermore only BAC assemblies with a cumulative contig length between 50 kb and 300 kb were considered.

Q: What are the reasons for the fragmentation visualized in the dot plots of BARLEX?
A: The fragmentation is the results of a non-linear assembly as well as a random selection of contig orientation. A further reason for the fragmentation is the high repetitive content of the barley genome with more than 80% of repetitive DNA.

A: You can find some information in our Technical Documentation. If you want to use the BARLEX concept for your own project, please contact us by using the feedback system. We will then provide you with further information how to setup a system like BARLEX.

Q: How can I export the graphs as an image?
A: Due to limitations in Cytoscape Web and the Flash technology currently we are not able to provide a direct export of graph figures. To create an image, please use the screenshot function of your computer.

Q: How can I export tabular data of BARLEX.
A: Each interactive report includes a download function, which is available in the Action menu. The data can be downloaded as CSV format. All filters you have applied would be recognized by the export function. This would allow you for example to download BACs of a specific chromosome or genes of a specific region.

Q: What are the technical requirements to use the full functionality of BARLEX?
A: To use all functions, JavaScript should be activated. To visualise the graphs, Adobe Flash Player is necessary. For other graphics your browser should support Scalable Vector Graphics (SVG).
